Homepage of mcmcalgn

Mcmcalgn is a program for the joint sampling of alignments and mutation parameter values for given DNA sequences. It is freely available under the terms of the GNU General Public License (GPL). Mcmcalgn was developed by Dirk Metzler.

The following gzipped tar package contains the source code for Version 1.2 of mcmcalgn:

mcmcalgn_1.2.tar.gz

(It also contains a README file.)

In Assessing variability by joint sampling of alignments and mutation rates (D.Metzler, R.Fleißner, A.Wakolbinger, A.v.Haeseler, 2001, J. Mol. Evol. 53.6) we describe the algorithm behind mcmcalgn and give application examples.

For a program that is based on a evolution model allowing insertions and deletions of more than one site at a time and a more general substitution process see http://www.math.uni-frankfurt.de/~stoch/software/mcmcsalut/index.html.
